By prefered enemy do you meen somthing like the Imperial Guard doctrines Xeno Fighters?
Im a guard player to so after reading the entry in the 'dex id say the wyches still halve the enemies weapon skill but it makes no difference to what roll the enemy hits at. The rules says "always hits on 3+ regardless of respective weapon skills" so that would imply weapon skill doesn't matter.

They will hit on 3+ but Wound on 4+ or depending on their str and as they are guard they will wound on 4+. As far as i know very few weapons allow to wound on 2+, 3+ or 4+.
And unfortunately wyche weapons do nothing when some one hits on 3+ no matter what.
Also wyche weapons half their weapon skill when they attack you not when you attack them, so if you have a ws 4 and they have ws 4 you hit them on 4+ and they hit you on 4+ or 3+ in this case. But thats how i understand it and i could be wrong.

Yep, best to keep your wyches away from whatever enemy unit that is and try and shoot them. A couple of disintegrators should do the trick.
